Key on a Ledger is encrypted and totally invisible which makes it safe to use for storing on and sending too and from the device.

Although I don't have any experience with Ledger Nano S I do know that there are some exchanges that can directly trade coins off your hardware wallet.
Etherdelta is supported by Ledger Nano and if you want to exchange tokens directly from your wallet then etherdelta can be a better choice as for now.
If you wait for some more time then Binance DEX will soon allow Ledger Nano users to exchange coins directly from their wallet.
You can still try the testnet version but remember not to send your real crypto assets as it may lead to a loss of funds.

Your private keys never leave your device, the exchange is simply interacting with the device using the Ledgerwallet API just like Myetherwallet does for example. I have never used faa.st before but an alternative would be to use IDEX exchange.

What are the best exchanges for Alt coins that I can do swaps direct from the Nano S, for both safety/reliability and low fees?

I have been looking at the FAA.st website, is this site safe to use? I did start to do a trade on the but it was requesting me to export my public keys and I wasn't sure if this was safe to do?

Are there any other alternatives as I noticed the FAA.st website didn't do that many alt coins.
