Nexus has their own 3D blockchain. Not so long before it will be hosted in space with help of Vector Space company. The team is very humble and community is great. No hype just hard work. It is like  1/4th of my portfolio and I'm going to buy more.

NEO is a separate platform on which to do a lot of ICO.
 Soon will go on sale H-Dac. This is also a separate purse and individual coins on its own blockchain.
IOTA is also a good independent project.
And in fact there are a lot of them.

If you are talking about new blockchains - take a look at Zilliqa, IOStoken, Credits.
But I strongly recommend you to get acquainted with Radix. It's not a blockchain but completely new technology, very interesting.

There are many coins and ICOs that run on their own blockchain. I won't be naming all of them but one since I find this as the most potential one among the ones I know of. The name is Soferox.
Soferox runs on their own blockchain and will be getting launched soon. The site is going to have its own exchange with multiple cryptocurrencies supported. It also has the ability to transfer funds freely on it's own exchange. The coin will be of very low price at the beginning and am pretty much sure that it will go to tens of dollars after the platform is ready.

There are many altcoins with their own blockchain.  Stratis and Waves are two projects that have their own blockchains and will be implementing smart contracts also.
