It shouldn't have needed a "fix". Changing the alert key should have been one of the first things to do.
I think you mean "Public key"? Not "alert key", right?

I have sent the devs of other coins the instructions to fix their client, updates should be forth coming..
here is a basic quick fix..
on line 2945 in main.cpp - change: "else if (strCommand == "alert")" to "else if (strCommand == "COINIDalert")" this will stop the litecoin message
