There are no desktop wallet that handles all altcoin in one place that I heard off. If you want an all in one place wallet for ether and erc-20 token you can go to myetherwallet.com, but it an online wallet and I don't think that what you are looking for. If you are interesting in getting a desktop wallet for your altcoin you will have to download a wallet for each of your coins, which is a heck of a burden, but possible.

I will always go ahead with the actual wallet from the developer. Make sure your computer is free from any virus infections and that you always have a copy of your wallet.dat file and encryption password somewhere safe. This will help you have your funds intact even if your computer crashes or gets stolen. Make multiple copies and keep them safe.

You can also use any of the physical wallet to store you BTC/ETH.

Use the original QT wallet from that coin is most safest thing you can do if trezor or ledger not support it. Always make sure that you have the backup for that address, if your computer crash or stolen you still can have acces to your wallet.

For your own sake do not use webwallets or app wallets because they are more prone to hackers,computers are more easily to get compromised by these hackers while app wallets are too risky to use because these are just like webwallets that might be hacked using malwares or viruses.For me the best thing to do is to have a cold storage or atleast a paperwallet if your hardwallet doesnt support most of your coins.
