Thanks for all the responses. It does seem that the profit is about the same with either currency, I think I'll stick to BTC because it is more widely accepted (Humble Bundle accepting BTC now Shocked

).

Shouldn't the difficulty scale with the LTC/BTC cost? Or do people just not switch between LTC/BTC mining to capture the arb?

Well you are between two volatile currencies that are really close right now in terms of mining profitability.
On top of that your hashing power is to small.
So i think the correct answer is : flip a coin.

The pool i m mining right now (coinotron.com) gives you an actual ltc/day estimation according to your kh/s.It helps.
