even that method will be influenced by the difficulty. if the difficulty increases you will get less and less coins. that's just how it is. so the estimate you see at the pool it is from the current difficulty.
that being said. i threw 1000 khs at it all day and i when i look back at my transactions i see a couple of hrs with now payment. is this because the pool went down?

What it says is an expected amount, you should not look at it since it constantly changes depending on difficulty changes. I hope I have informed you enough.
