Paying for VISA might come tricky but there are numerous airline ticketing agents that accept bitcoin for tickets both domestic and international. Have even seen few people arranging their whole accommodation through bitcoin in some of the youtube video but I don't think that will work right now because of wavecrest bitcoin debit card banned to non-eu countries. But if you are from EU zone than you can easily order a bitcoin card from wirex.

Japan doesn't also require visas for up to 90 days for practically all of the world. In the unlikely event you're from one of the countries that do need one,
you might be able to still use Bitcoin in an indirect way. Depending on whether you can pay it online, you could engage a 3rd party payment provider to process/pay your bill or invoice for you while you pay Bitcoin to them. Piixpay and Welto are 2 examples.

A simpler method might simply be to get one of those Bitcoin debit cards. Load up fiat on the card via Bitcoin, use the card to pay.

You could use CheapAir for buying airline tickets. I don't think you can use bitcoin for paying for visa fees though.
