Well in terms of percentage increase recently, litecoin is no doubt better. It has gone from about $2 to $30 in the same time bitcoin has gone from $400 to $800.

Probably Litecoin. But if you want the most profit then you should mine some low-dif alt-coin and sell it. Could be the most profitable way if you mine the right coin.

Yes, this is true but keeping up on those coins and pools takes some effort, not to mention the extra trading to get some profit out. There are options, like auto switching and trading pools that pay in BTC, but for set-and-forget I would only point to solid, reliable pools.

Nothing burns more than knowing you mined a dead pool for hours, especially when diff is climbing!

Well difficulty on ASIC mining bitcoins is increasing by a lot every 10 days.
Till now I only mined BTC but started to look into scrypt mining.
I think if one ignores the electicity LTC machines are cheaper to build leading into a more profitable mining.

If Litecoin continues to grow relative to bitcoin, and bitcoin itself keeps growing but the supply of GPUs remains rather fixed I can see GPU mining being several times more profitable than bitcoin for some time.

Since it's already pretty profitable, seems a pretty safe choice to make. Especially since the GPU hardware is worth more than MSRP used right now, stands to reason that a GPU rig would depreciate less than a bitcoin ASIC rig.

Profitability over the long run will be determined by electricity costs.

In the short term, LTC is better since nobody is selling a profitable ASIC device.
