Never mind... all I had to do to fix it was change the ownership of the .bitcoin directory and its contents so it's owned by user, and not by root.

When I log in as user and run bitcoind with .bitcoin in /home/user I get

Permission denied
bitcoin in AppInit()
When I log in as root, move .bitcoin to /root and run bitcoind everything works fine.
I am running version 0.9.1. What's the problem and how do I fix it?
