It take a couple of minutes for both my S3's to fully boot up. At first I get the red light like you do. Then it takes about 30 seconds till it comes back on. This time though it blinks for it bit before the green lights show that all is fine. I have heard some people say it takes a little longer for their machines to fully boot up and connect to the pool where they mine. 
It is normal for the red to flash for a while, then see nothing(no mine) or green(mining). If it keeps flashing red forever I don't think it is booting up properly.
But in my antminer red led is flashing forever..Maybe need to look at miner status
