I've always done it the 1 worker per rig way, but I can understand combining them all for people who have large farms. 

I'm mainly wondering though if this makes a difference at the pool because of the way it applies difficulty.

set up multiple workers , one worker for each rig ,(mine to the same address,  )this way you can check which rig generating stale shares , hashing with lower speed than your miner program reporting , and pool also can alarming you if one of your rig going offline ...

Do you guys set up individual workers for each rig, or just combine them all into one worker?  Just wondering if this matters because of the way pools assign difficulty to workers.

I'm usually using one worker, if all my rigs are digging one coin, it's just faster for me to make on a bat file then just copy paste it and run

I would recommend to setup each name differently but to mine on same address, so you can keep tracking and you gonna know which miner is working and which isnt working Smiley
