So, the two folders won't interfere with each other?

Hi, so I recently downloaded Multibit on to my new computer, and transferred my wallet stuff, named multibit.wallet, I used the normally generated one.
It was there that I realized what a hassle it was to get to my multibit folder, which was stuck in App Data, which is a hidden folder, and an inconvenience, so I copied and pasted the whole folder to somewhere easier for me to find. The question I have is, will the two folders conflict with each other? I've noticed that there's the mutibit.wallet that has my BTC (in the copy of Multibit folder), and another blank multibit.wallet in the App Data multibit folder. Curiously, I've tried overwriting the blank multibit.wallet, but it seems like a new blank one is continuously being regenerated, as whenever I try opening that one, it's always blank, there's no transactions or other things that the one I use has. Anyhow, is it fine to leave things the way that they are?
