The block mixing function is different: Salsa 20/8 in scrypt vs. ChaCha 20/8 in scrypt-jane
and SHA-3 (keccak512) in the Password based Key derivation function of scrypt-jane, instead of SHA2 in scrypt

quark also has sha3, I don't know how you can mine it with gpu, i know that it's mining incentive with cpu is not a lot, but gpu could be more i wouldn't know. Best is to ask at their reddit www.reddit.com/r/Quarkcoin

The future will be whatever happens next. (well at least for the next 6 months to 2 years) Not scrypt jane, nfactor, or quark. On the subject of etherium it has been said they are basing it on sha3. Which if memory serves is a cpu only? Whatever happens though I hope they release a decent gui based miner for non tech's like me that can get even cgminer/vertminer/sgminer to work lol.

But for now Scrypt-Jane is a pretty save bet, as soon as ASICs for Scrypt come in, people will switch to other algorithms that don't have ASICs (yet).
