There is no risk-free way to do what you want at the moment, people don't move $250k through investments often with bitcoin currently like with NYSE.

There is no way to make sure.
If you can, split your investment among major exchanges (Gox and Stamp, as you said, consider BTCChina, too, if you can).
Depending on where you live, there are some smaller local exchanges too. For example, bitcoin.de, bitcoin-central.net, etc. (in europe, at least).
Spreading the risk looks like the safest bet, as any exchange might become the next scam.

I'm looking to make a deposit of roughly $250k into a major exchange (Gox or Bitstamp). I'm wondering if anyone out there has some advice for making sure those funds are secure or if there is another route. I'll be making thousands of transactions a day.
