Seems like it might answer part of your question, depending on your bitcoind version...

Nothing is wrong. That transaction uses a lot of inputs and as result it's size is larger than the usual tx sizes, so the needed transaction fee is also larger.
Network congestion also has a little bit of contribution nowadays.

I have running Bitcoin server in a way - "bitcoind -paytxfee=0.00121 -daemon", however after sending some transactions, I see that they were sent with
higher fee - why it's happened ?
