Will the Azure VCC work for MSDN accounts that want to use the Azure subscription that comes with the BizSpark Azure offer of $150 monthly credit? Note that I am not talking about the regular 30-day free trial, but the one linked to the MSDN subscription you get from BizSpark.
OP doesn't receive the fee that you include in your transaction, only the 3.22 dollars in value that you sent. The transaction fee is given to the miners, not to the transaction recipient. He is under no obligation to repay you in any way for a fee that you decided to overpay.

I Paid 5.09$ Fee is not included. Fee was only 0.31$.
5.09$ - 3.22$ = 1.87$ OP still have 1.87$ extra.
