The problem is that both are using the same API key. So running it in parallel will probably cause problems with API-limits or nonces.
Having it installed on the same machine and running one or the other is no problem though.
You can of course just create a new API key for margin.de and then run it with two different keys simultaneously!
Submit the new key/secret on margin.de and you are able to run both in parallel.

So if I have more than one sets of keys per exchange, do they let me hit the exchange more frequently? That sounds strange, unless I misunderstood this limitation in the first place...

Some limits are based on the IP-addr and some on the API key pair. This depends from exchange to exchange and even changes sometimes
The safest way is to just run only one client from a single IP. Having at least two different API keys is important, but is not preventing that you might run into IP call limits. Might I ask why you would like to run both in parallel?
