It looks like the following two are still running:

I used Bitminter in the past and can recommend it.
Although I think Eligius (http://eligius.st) to be the best pool.

Setting up merge mining on your own is complicated. Joining a merge mining pool is easy. You can see which pools have merge mining here:

At the time of this writing, the merge mining pools include:

Bitminter
Bitparking

Maxbtc
