They are being combined.  Your links even show that.  Not sure exactly what you are seeing.

Thought I'd add that I was under the assumption that 'sendmany' would combine these 0.0000001's into a single balance on the '1HMER' address.  

Knowing it doesn't work that way, for what reason would you pay double fees to use 'sendmany'?

(oh, and why would it send these balances of 0.000001 when the HMER account had received a deposit that would have covered the transferred amount one hundred fold three transactions earlier?)

Why weren't all the 0.00000001 payments to 1HMERtWN7Y34irfnYEzdWgxNf8g89LP2vA consolidated into a single amt?  What is the purpose of sendmany?
