Just noticed that the wallet file inside wallet folder is the biggest one compared to the one in the deeponion folder, it seems that that is the one that the system uses.

Yes, you are right. I can confirm that the wallet folder is not used anymore, because it was a problem for some users when they were trying to paste the wallet.dat.
