Okay let me explain what happend.

The blocks where coming in properly and the wallet is the latest version, so there where no issues there.
The payout system of mining pool added the blocks that still needed to confirm to the total amount of the wallet in the database.

The mining pool cannot payout more than is in the wallet, so the payouts halted.

All of this was caused by a small bug in the mpos (mining pool) software.

I updated the mining pool and the database to the latest version and all is running correctly.

The payouts have just been proccesed.

But you didn't pay me out yet? Created a manual payout a few hours ago -> no change in balance. Is there some kind of problem?

Yes there is a problem. They don't pay out anyone!! I wrote an email to the support and got the following email back:

I have 14.292 confirmed Fluttercoins and 21.896 unconfirmed Fluttercoins in this pool and had a automatic payout request at 1.000 Fluttercoins and a manual payout request soon after I realized the automatic payout doesn't work. Nothing has been paid out yet.
Be careful, I've stopped mining there and suggest everyone else to do the same, at least until they payout the miners.

Problem is because that other pool is mining all the blocks I think? how many people were mining (hashrate) when you left?
Don't think this was the problem, because now with same hashrate (around 20mh/s), they found block every few blocks.

Is it normal that confirming takes very long at the pools? Have a few unconfirmed coins for an hour or so.

I'm not very knowledgeable with alt coins (still new to the game), but the block count on bitember: http://flt.bitember.com/index.php exceeds the current block: http://explorer.fluttercoin.us/block_crawler.php.  Not sure what all those orphans are about either, so I'd be careful.

I've been solo mining on and off since the launch with my ~ 2 MH/s.  The first day there were forking problems, but since the quick update, everything has been smooth.  My block discovery is slow, but I still find a few blocks.

Dev is very responsive and I like that they are trying something new.  Totally have my support.
bitember.com block count is spot on...   The orphans are when they were on the wrong chain when it forked, and downloaded the correct chain...

1) Anyone who runs a pool without backing up the wallet that stores all addresses has no business running a pool. 

2) The update didn't or couldn't do anything to the wallet - it updated the difficulty max adjustment, added a checkpoint, etc

3) Any errors communicating is by design - all prior release wallet communication would be dropped - there was a critical fix to prevent forking of the blockchain, there was warning for 3 days that these fixes were coming, I gave over 24 hours notice (that's the shortest i could risk with the issues that were occurring), posted this information in the forums, and sent out alerts via the alert system. 

4) Should we have forked after a week? Allowing more auto forks because of irresponsible pool operators allowing 90% of the hashrate in a single pool to fork the blockchain again?
