I have only 89% rewarded shares with both of my S3+ miners (not oc). Are there some settings to adjust on my site ?

There should not be.  Rewarded shares are based on "luck" of the block.  Any of the share that are not paid are added back when the pool hits a "lucky" block - this is in a last in first out basis.

Or maybe it has something to do with all those DDOS attacks on bitcoin related websites, lately...

Possible.  However the DDOS attacks have mostly been on the stratum servers and not the front ends.
That's not what the DDOS countermeasure on Bitmain's website is suggesting.

When are the shelved shares paid? there were many lucky rounds but my shelved shares are pending since 20+ days or so.

As of last block:    0.00000000 BTC   95.88% (shares rewarded)


Shelved shares are paid out last in, first out so the old shares are much less likely to ever be paid out. The pool needs to have a long stretch of sustained good luck to make it very far back in the shelved share queue.

I read about it but i think its not a good concept. Because last in first out in case of shelved shares is pushing older shelved shares much more back and hence leave them behind forever. This concept should change to oldest shelved shares to be paid first and it makes sense.

No, it doesn't. That system has been tried before, and it doesn't work.

Let's say you have two pools using that system. One has been operating for two years, and has thousands of BTC in owed shelved shares. The other is relatively new, and very few shelved shares. As a miner, would you want to mine at the pool where the pool has to have enough luck >100% to pay out thousands of shares before any shelved shares you earn will ever be paid out, or would you just mine at the new pool where there isn't a backlog of shelved shares where any good luck would hit your shares almost immediately?

First of all i dont think any other pools have the same concept lol. And 2nd of all i will not consider such pools because, you will end up loosing 5-10% in shelved shares anyways at some or other point and they will never get paid.
Eligius got lucky in many rounds but still the pool never pays the shelved shares, i dnt know why. I can see everyday some shelved shares are stored here http://eligius.st/~wizkid057/newstats/
Last 36hours were very lucky and pool shouldnt have any shelved shares at all but dnt knw why the pool has it.
Who knows which miners have shelved shares and who are getting paid or its a pool trick to cash out some money on the name of hidden shelved shares which we never know where they are going and for what.
There used to be systems that paid out oldest shelved shares first; none are around anymore. Eligius does pay out shelved shares if there is coin in the pool to so. However, even with a long term average of 100% luck, the expected earnings are not 100% due to losses from orphaned blocks. Thus maintaining a balance of shelved shares is expected, and it would take a long period of extremely good luck to pay back shelved shares from more than a couple months ago.

In the long term Eligius become less profitable... I do not want to leave the pool for this reason
