The new payment protocol is an extra layer on top of the regular bitcoin transaction.
It does not change the underlying sending of transactions.

(I plan to support the payment protocol in MultiBit but of course it's work - it does not magically happen).

As mjb states, there is a directory where the user settings and wallets are stored by default. It is most likely using that.

When you open MultiBit if you select the Messages tab (using View | Messages) the first line logged tells you where this directory is. It varies by operating system but on my machine it states:

The user data directory is "/Users/jim/Library/Application Support/MultiBit".

This functionality went into version 0.5.14

I wanted to test if I can restore my Multibit wallet by backing up the wallet file then I deleted the install and reinstalled Multibit. Now without me even trying to restore the wallet my old wallet details magically shows up. How does the program find the old wallet files if I never tried to restore it?

Export private key without password.Then edit file with some editor like Notepad++ and copy only key - this is row without # ,and you must copy only key - no date and another symbols , and then in BitCoin-Qt open from Help->Debug window ->Console then type

importprivkey bitcoin private key [label] [rescan=true]

where label is name of owner - your name.
And when press enter the your address with coins will appear in your addresses and in your balance.My be you can wait until client rescaning the blocks .

Change addresses on sends would be different so things would not stay in sync. You'd end up with 'apparently' different balances (when in fact if you drilled down to the transactions in detail they would be fine). Personally I wouldn't do it.

Fees are a little complicated now, but are _mainly_ worked out from the size of the transaction. You can see this if you do a 'Show transaction details'. You typically pay 0.0001 BTC for each 1000 bytes of transaction. If you have lots of small amounts of bitcoin in your wallet you need to bundle up a lot of transaction outputs so you can get bigger fees.
