Not too much of a problem with the final match between the three competitions because the three final matches have their own allure for every team fan.
Not because European League is at the second level and the European League conference on the third level, but the organizer has arranged it well for several reasons.

The Champions League Final will be the closing match for football league fans. In my opinion the organizers made the Champions League final after two European final matches (European League and European Conference League) show that the UEFA Champions League is the highest competition.

The UEFA Champions League ranked first, followed by Europa League and Conference. You do make a point though, we have watch how these longing competition have become one of the top tournaments in the European football world. Everyone gets to watch their favorite side play and not just that but also involving staking which will become one of the promising means to abstract. It mean something? I don't see any reason for the this event to get pulled so early because its ought to be done accordingly to their standards.

Atalanta have better goal difference than Roma and they will only lose the fifth position in Serie A if they lose two remaining matches in Serie A, big defeats are necessary, and Roma must win big in their last match. I see these conditions will hardly to appear at the same time from both teams so it's realistic to conclude that the fifth position already belongs to Atalanta.

To be safe to get that fifth position, Atalanta only need to get one point from two remaining matches to complete the season with that position and don't have to care about Roma.

This season can end as unbeaten and with three titles for Leverkusen or it can end with one or two defeats in their last two matches of the season. We can not say anything before two final matches end but Atalanta surely will not care about record of Leverkusen. They have their own ambition and targets in this season, the fifth position in Serie A that is nearly achieved, and win the Europa League final match that is what they will have to seriously fight against Leverkusen in the next week.

I don't think Atalanta is really in any form of difficult situation regarding the Champions League qualification next season. They are 3 points ahead of their major contender, AS Roma and still have two matches to go whereas Roma just have their last match against Enpoli, another team that need to win their next match in order to escape relegation. Atalanta can easily win Torino and possibly draw Fiorentina, either of which will confirm their spot in the Champions League next season. So, I don't think this will deter them from giving their best in the Europa League final.

This is a fair rating if you ask me. I expect it to even increase more in favour of Bayern Leverkusen as we get closer to the date of the match reason being that they are obviously the favorite side and it will take only luck for Atalanta to defeat them.
