I thought john mentioned the name chosing one time. There was another name he wanted to chose i think and that name was partially already out there. He came up with vanilla which means :

I love the name. I'd scrap the coin and just call it vanilla. Can't understand why people find it weird.

my suggestion:
1. backup all Vanillacoin folder, normally at C:\Users\[username]\AppData\Roaming\Vanillacoin
2. make sure that wallet.dat is backup
3. delete all Vanillacoin folder
4. run VNL 0.3.1
Also you can try:
1. BACKUP
2. console > checkwallet - if it shows misplaced coins >
3. repairwallet
