If I join the upper circles I get a .. check mark.

Maybe it's "Done." or something similar.
Or, as the upper part of the picture hanging in the museum is a nail, I'd say "Nailed it."

(..Also with reference to what god did to them.)

Is the answer the Freemasons? or the Illuminati?

Nah, it's the Bitilluminati. They plan to take over the world, (The New Bit Order) establishing Bitcoin as the world currency. They will then hack into the blockchain to make Bitcoin centralized.

Ok seriously, I don't think those are the answers

Is the answer the Freemasons? or the Illuminati?

No, it means all the hidden letters and words are in the sky portion of the picture.

Here's a link to the same image with the 8 most noticeable differences from the original circled in red:

Exactly. I have had my friend photoshop the lightning/contrast in the picture to show what exactly those changes are, and apparently we saw some random letters/figures on them, but it is still very muzzled.

You should put a time-limit to every puzzle, if in 3 days no one found it, I doubt they'll find it at all. Plus it's too vague.

3 days is too short a time. At most, maybe give clues if no one makes progress after a week or so. About the "C", "X", "L" and 2 "I", I think those are probably pages or chapters or something of a work related to the picture or subject (tower of babel). But I don't have time to search for it now.

The original painting is cropped in the clue image. Here is a higher resolution with full content:

Zoom in the center bottom and you can read painter's signature which seems to be carved on the stone.

It reads:

BRVEGEL. FE.
M.CCCCC.LXIII

Which translates to:
Bruegel. FE.
1563
