I actually never knew Nico Nico Douga had that functionality, but that's probably because I never used it much other than for vocaloids. I was aware of other sites like
https://www.viki.com/ using timed comments and I can say honestly, it adds a whole lot to the experience. Quite often I found myself more focused on the live comments laughing than the actual subtitles of whatever it was being watched.
Briefly answering the question of is it possible? Yes, it quite likely is but then of course it needs to be also said it's not a huge priority right now but definitely a very cool idea/feature to have in the future!
